Always loved the MGS theme, and this does it great justice. The way differences between the four variations and how they're worked into one coherent piece with varying tones is well done.
I would just say that having no notes, and just enjoying the ring of the melody occasionally would've been a nice variation - the driving baseline or arpeggios are present throughout the entire piece.

I was thinking about doing something like that for variation 3, but I threw it out in favor of the one I based off of the Gregson-Williams remix. I made a couple of new variations that might replace the third: a minimalistic one and a combination between a minimalistic one and the third variation. Which do think fits better?

Your minimalistic one really fits what I had in mind, that kind of feeling where the theme is played by the strings in a soaring/contemplative/reflective kind of mood to make a starker contrast against the driving rhythm you've set up before and after it.
Your combo arrangement emphasizes the moving notes very well without it feeling busy, but I'd need to practice it a bit to sustain the melody properly - though the same can be said for your current version :p
Really, both are very good as well as the Theme #3 currently published, and it just comes down to the type of contrast you want to make with your 3rd variation. I'd personally lean towards the greater contrast, but you can just emphasize the difference with any of the variations by how you perform it.
